The Bergamaschi dropped to 17th in the Serie A standings after Sunday's 2-1 defeat against Sampdoria - their fourth straight loss.
Atalanta have won five and lost 12 of their 25 games this season and sit one place and three points clear of the drop zone.
A statement from the club read: "Atalanta announces it has dismissed coach Stefano Colantuono and Edy Reja will take his place.
"The club wishes to express its profound gratitude to Mr Colantuono for the work done in the past five years."
Colantuono, 52, guided Atalanta to promotion in his first campaign in charge, and in 2011-12 led the Bergamo-based outfit to a club-record haul of 52 points in 38 games. They finished 11th last season.
Reja, 69, had been out of a job since parting company with Lazio in 2014.
He has 35 years experience of coaching in Italy, and his first game at the helm is scheduled to be Sunday's trip to bottom side Parma.
