The Bundesliga leaders made it 2-0 nine minutes after half, Lewandoski scoring his 16th goal of the season after a brilliant passing move.
Hannover managed to set up a grandstand finish thanks to Didier Ya Konan's fantastic strike right on the hour mark.
However, Ivan Perisic sealed the 3-1 win for Dortmund in stoppage time to make sure they extended their lead at the top of the table to four points.
